For me, my relationship with the Gek is stuck at Partner even though I have received many notifications since then that "Your standing with the Gek has improved!" Now that you mention it, that has happened to me too. I just assumed that I needed many more "your standing has improved" messages to move from Partner to whatever is next than you did moving up to partner. Sounds like the problems are related to the milestone system generally, rather than just to the specific milestone counter that OP posted about. I'd have to guess this is the problem with op. And I'd bet the counter problem also occures if a 0% Fauna was uploaded. If you die whilst trying to go for the Sol trophy, it resets back to 0 (although you won't see it on the in game counter) so need to accumulate the time again. Have 2,000,000 Units (money) at the same time. This is NOT cumulative.
