Illusive Man makes a clone of Shepard so that when he was rebuilding him/her he would clone the parts and put them on Shepard if need be, and could potentially recreate Shepard with all his/her traits and abilities, or maybe a clone army of Shepards loyal to him. I personally wouldn't accept this but since the DLC made it canon it's a question of why Illusive Man just didn't do that. Link to comment Share on other sites More sharing options...

So if they had any sort of fail safe where the Normandy would have self-destructed in the event Shepard defected, EDI would have shut it off.
