Two questions about the Neural Shock and AI hacking specialist trophies.

For these trophies, is there a tracker for how many times left I have to use the abilities? Also, if I save after using the abilities for a set number of times then turn my ps3 back on, will the counter reset?

No, there's no tracker. Yeah, you can save the game and quit without losing progress towards these trophies. If you want to get it done, invest a point in each ability to unlock them and use the terminals in the Citadel to spam those abilities. It's how I got it done in 30 minutes or so.

Using Neural Shock and AI Hacking on the terminals won't count for the trophies. You'll have to use those abilities on enemies/turrets. I used the method that's described here and found it to be a relatively good and quick one.

As the above poster said, there's no tracker and you won't lose progress towards these trophies if you keep saving, but unless you plan to use these abilities regularly throughout the game I'd highly suggest following the aforementioned method and you'll be done with them in no time.

Also, one more question, for the nrural shock trophy, does it matter if I use on synthetics (i.e geth) or organic enemies (i.e asari commandos and husk)?

No, all kinds of enemies should work for this as far as I know. You can apparently also use it on the Mako and it'll still count.

I only used the terminal at the Citadel (the one right outside the club), and it worked just fine.

Neural shock hasn’t popped for me on terminal.  Have to try somewhere else.  Last trophy I need before plat.

use it on enemies, specifically on the goons in the chora's den fight. but don't turn off ps3 (already go platinum)
