Only Sam's sequences make zero difference as Sam always live until the last segment, but she can die there. Unless you were hoping for a dog-driving-a-spaceship ending. I absolutely loved this game anyway and I'm looking forward to the Man of Meden or whatever the next one is called. I mean, short of having completely different storylines for different play choices, I don't know what the OP is looking for. I was actually pleased with the differences due to my choices.
