Warning some trophies are glitchy.

While playing through some trophies have not popped and if you already collected them when you go to chapter select they will not show so only way would be to delete save and work through the game again, That being said this game has plenty of checkpoints so you could backup save before each story collectible to play it safe.

I have played both stacks already and haven't encountered any glitched trophies.

You should be a bit more specific. This is all very vague. 

I too completed a big part of the game, and had no problems earning any trophies.

4 of the story symbol collectibles did not pop and once you collect them they are gone even when using chapter select so you have to delete your save and start again, Next time round though i saved before i collected the ones that didn't pop and got the platinum eventually.
