I contacted Hoplite-Research about the issue and they responded with the following Quote Thanks for asking about the trophies. We have checked with Sony and verified that they have been activated with syncing with your game. You may need to start over and create a new saved game. Clearly starting a new game will do nothing since I already unlocked all the trophies there are in this game. The trophies have no problem unlocking, they only have a problem syncing with the PSN servers. I informed this to them, and asked them to take another look at why they still will not sync for me, but have heard nothing back.
