Issue with Dualshock 3 controller

Hey all, I'm having an issue with my Dualshock 3, and I figure yall are always really helpful. 

 

When I tap the PS button, it will power on my console, but won't connect. It just does the 4 light flash until the attempt times out. Then I press the PS button again, and it connects immediately. I have been powering on the console, then holding the PS button to force the controller to power down, then hitting again, but it's an annoying process.

 

I've tried reseting the controller a few times, with no luck, it still does it. Is there a setting I need to look at?

 

This starting happening after I upgraded my HDD. I don't know if it's related, but figured I'd mention it.
