You don't have to do every mission in the game for this trophy. The Copernico missions can be skipped entirely. I was having trouble 100% syncing the final Copernico mission, so I saved it for last after all the other missions, but the trophy popped without going back to the Copernico ones. These are the missions I 100% synced before the trophy popped: main story, restored sequence (Da Vinci Disappearance DLC), secret locations (Romulus lairs), war machines, templar agents, Christina missions, and all missions for the 3 guilds. Hope this helps anyone struggling with the Copernico missions!

Thanks for the heads up! I just started this a few days ago. It’s already a huge improvement over AC II. I’m enjoying the story too much (Act 5 so far) to be worried about the 100% synchronization, but will be cognizant of your post. Cheers

You don't have to do the Cristina missions either for the trophy.

The war machines envole the one you fly the flying machine and to get 100& sync you can't be hit, does that mission count?

Yes, you have to get 100% on the war machine missions too. These were some of the hardest in the game for me. If you have PS+, you can use cloud saves to prevent you from having to do the whole mission over if you mess up the 100% sync goals.
