Lorestone glitch

In my first playthrough I somehow missed two lorestones: now I'm playing the game for a second time and even through I clearly collected the first one I had missed and popped the dialogue various times, the symbol of that lorestone keeps being red, as if I haven't collected it. Progressing through the game and collecting another lorestone did not solve that.

 

Any idea? The worst thing is that I'm not even enjoying the game at all and I wouldn't stand playing through it for a third time, any tip would be appreciated.
