This is a glitch in the PS3 version originally, I had it happen losing unspent points. I started the game a few days ago and I’ve had at least 2 upgrade points go to waste. So if I’m reading this right: once I finish the campaign I can go back and collect any upgrade caches again? Or does it have to be the once that glitched? Edit: no luck for me. I’ve replayed all levels checking every single nanosuit pack and none are available. It’s a really stupid glitch. The final upgrade I need I already have some progression on because I bought it and used it for parts of one mission but for some reason the game took it away when loading the next mission.
