So if you do you first run in the Story for fun you have to start the Story Mode again if you want to go for the 100%? That's how i understand it. Yes, if you do normal main missions these seem to get locked for the specific and therefore missable. These will unlock at the end so you can replay for gold medals, but you won't get the optional story trophy. Just be sure to complete these quests while playing the chapters.
