Question about running pacifist when saving Malik

So I've just saved malik by knocking everyone out, no one died by my hand or by the Robot's self destruct. Though on the left building (when facing the VTOL) there is a dead soldier on the second floor I did not kill (I think he blew himself up). Will this void my pacifist run?

It's been a while since I last played the game, but I'm positive that will indeed void the pacifist run. It's better to be safe than sorry in situations like these. The last thing you want to do is continue on with the game assuming it doesn't count and then the trophy doesn't pop when you thought it would. Replaying a section a couple more times is less painful than replaying the whole game again.
