You definetely missed some collectibles and little sisters along the way. If you have a backup save before the final area, you can go back to every section of the game, besides the very beginning, and start cleaning from there. I would recommend start all over again and follow a full collectibles guide, it's a 8~10hrs game when you're in speedrun mode, not that big of a problem imo.

You don't need to finish the game for Weapon Specialist:bronze: and Research PhD:bronze: to unlock.

You must've missed some Little Sisters along the way. Pause your game, and look if there are any pictures of Little Girls and Big Daddies in every level (from Medical Pavillion to Point Prometheus). There are 21 Little Sisters in total.

Not all enemies have research trophies attached to them. Security Bots, Turrets, Cameras don't.

The game (on PS4) has New Game Plus mode, but you have to find which enemies you haven't fully researched.

Hey Mate,

There is a glitch that can sometimes happen with "Research PhD" that if you happen to die after you have fully researched an enemy, and before first saving, then it can cause the game to fail to register the enemy as being fully researched. As in, you may have fully researched the Leatherhead Splicer and unlocked the "Fully Researched Gun Splicer" trophy on the spot, but if you died after that occurred and before saving, the game will sometimes think the Leatherhead Splicer had not yet been fully researched for the "Research PhD" trophy.

Another thing to remember is that even though bots, cameras, and turrets do not have associated trophies linked to them, they still need to be fully researched for the Research PhD trophy.

As what zizimonster suggested, your best bet it to play on NG+ as all your progress carries over, including research tracks. Just Rush to the camera, and find whatever enemy isn't fully researched yet. At the same time, you can deal with all the little sisters again, but you should keep track of them using the icons on the pause menu.

Overall, It shouldn't take you long to do a mop up on easy NG+, just a little tedious.

I don't think it's glitched. I finished "Research PhD" and "Weapon Specialist" on my NG+ playthrough. For the audio diaries, I loaded my old save, and checked to see which audio diaries I didn't have. On my NG+ playthrough I only collected the ones I was missing (even though they all respawn anyway) and the trophy popped. Same goes for "Weapon Specialist." I had missed the one tied to Sander Cohen but I just got the first one in the game and I got the last upgrade that way (didn't actually have to reach the upgrade station I missed).
