I've been through all my discs that I didn't see mentioned already (I don't have a ton of them) and here are some more results, all NORTH AMERICA except the last one:

 

Metal Gear Solid 4 - 2.0 update downloaded, was not included on the disc
Portal 2 - update downloaded, Steam frontend does not block you from playing the game
Motorstorm: Apocalypse - update downloaded
Medieval Moves: Deadmund's Quest - update downloaded
DJ Hero 2 - update downloaded

 

Dynasty Warriors 7 Empires (EUROPEAN VERSION) - update downloaded

A lot of these updates that people are saying are missing are actually still on Sony servers. Just the xml used for updating from the XMB is down for some reason.

I imagine you'd probably need a CFW console, which a lot of us here likely don't have. If there's some other way to install these patches onto our PS3s without any kind of modding, that'd be great, but I don't know if such a method exists.

You would need a modified console, alternatively in theory someone could probably set up a DNS server that redirects to a custom update server. 

 

It is possible to add a package installer to official firmware with just one line of xml added but that involves soft modding the console too.

 

Another option for people on OFW is to modify the console with something like HEN, then install the updates via package manager, then revert back to official firmware. The updates will stay installed.

 

Anyway the main thing is these are still available to download and there are ways to install them, so all is not lost.

Only on a slightly modified firmware. 

 

I think a custom DNS server could do this on official firmware but I am not sure. 

 

There is another way that involves injecting the updates into a system backup and then restoring that. 

 

I think if this becomes a major issue for people then new methods could be developed.

My disc drive gave up on my slim ps3 recently and had recently purchased a super slim. I have been downlaoding and uodating evey game I own on it recently and was surprised some games didn't have patches and this explains it. After I seen this I tried gt5 and it's not working eu disc

Using anything other than original firmware is a ban risk. I'm sure many people like me wouldn't dare use anything like this.

Yes, but for people who know what they are doing, they can modify their console offline, then install the updates, then revert to official firmware. Depends how much they care about the updates I guess.

 

The proper solution for people like you would be a custom DNS that redirects the requests for the updates to a custom server that does have the URLs. Hopefully someone will set something like that up.

I just tested the original Motorstorm game (NA) and the patch could not be found.

 

GTA4 (NA) has patch and will test GTA5 soon.

Custom DNS sounds like it's going to be the way to go for 99% of people. This reminds me of how people are getting event Pokémon on Nintendo DS Pokémon titles even though online support for the game is long gone. If Sony sits on their hands with this patch issue but fans start working on custom DNS this whole scare we're having could become a non-issue. Good to know.

I've got a question about this topic. If a game doesn't have dlc trophies like say Mortal Kombat (let's forget about online ones) how will lack of patch affect the trophies? Is it same to assume that they are still obtainable?

Well I had this setup for years and had the Dante's Inferno disc in my PS3 during the auto update last night and it pulled nothing, Netflix got updated though. Weeeeee

If the Patch doesn't directly affect Trophies then can be easily obtained.
For example: Uncharted: Drake's Fortune, the Patch adds All the Trophies, without it, is not possible to get them.

Also without Patch it is not possible to play any kind of DLC

Well, we are not supposed to use them under normal circumstances (i.e. hack your console if you want to use them)
